After the cutscene is over, proceed inside Arrapago Reef north to (H-8) where the cutter ship is, and click on the door for yet another cutscene. First CS

Honestly you can get that first CS anywhere that is the Reef. Right after doing the Puppet in Peril mission we helped a ls mate with the Puppetmaster AF in Tallaca Cove. There is a zone to the reef there were we all got the next cs.
A little more accurate

The directions here are a little inaccurate. You will get the first cutscene upon taking the Runic Portal to Dvucca; this is an annoyingly long one if you're on your way to an assault. The second cutscene will be automatically initiated upon walking on to the Cutter ship, you don't have to actually click on the door. Once you have the key item assault tag, you're ready for the next mission.
