Ok, finished up BLM AF Story tonight... maybe...
After you get the Earthen Charm from Kupipi you have to again travel to the Rose Tower and pass through the Mage Gate. The Earthen Charm does not allow you to pass through the gate, you still need three mages or the gate pass to do this.
After you are through, continue to the room where the Wendigo's are and go down the North Eastern hallway where the Earth and Water Gates are. Click on the Earth Gate and the Earth Charm disappears.
The three Magi then follow you in the room where you discover a new twist to the plot of the tree.
It does lead you to believe that perhaps eradicating the magic crap in Toramai Canal wasn't the solution. That there is more to this story because the tree knows it is indeed in trouble...
Could this be tied to some other BLM only quests? If you find out please post reply.

The earthen charm opens the Earth Gate which is behind the 3 mage door. you still need the 3 mages (rdm whm blm) to get to the Earthen Gate.

Hey guys I am a little confused. I went back and completed mission 3-1 before I did blm af3. By completing that I was granted the right to open the 3-mage door to tormorai canal.
I think the earthen charm is the one that allows you to access tormorai canal from windurst. = the quick way. Not open the 3-mage door with only yourself. You should have that access as a windurstan after mission 3-1 alone.

The key item that lets you pass the Three Mage Gate solo is the Portal Charm, not the Earthen Charm.
So far I know, there are two instances to recieve this charm; one when you redo mission 3-2, and another after you complete BLM final AF for the hat.
When you recieve the charm for the BLM AF hat, and enter the Gate of Earth, you will end the BLM AF storyline and solve the mystery.

Are there any pre-requisites or requirements before trying to obtain this item (i.e. level, job, race, etc)? Also, where exactly do you get the quest to ge this item and from whom?
I just received this. After I completeed my blm AF6 they talked about the earth gate and told me to talk to the receptionist in the clerical chambers, she gave me the charm....but I have no clue where the earth gate is ^^;
I spoke to Chumimi after I completed my AF quests, and he said if I spoke to Kupipi shw would grant me permission to go through the Earth Gate.

The earth gate is located in the Horutoto ruins. Once you get this charm, you can use it to open the Earth Gate there. I do not know if you have to be windurstian.
Unfortunately, I also do not know what quest or side quest this is related to or part of. Does anyone know?
