The tracks are located in the UPPER LEFT corner of E-5(almost to E-4). you'll get a cutscene after examining them. After that, head back to Brutus for the rest of the quest.
What I know about the "Chocobo on the loose!" quest is that the chcobo tracks are inside La Theine Pleateau a little bit outside Ronfaure. After examining the tracks you get a CS of the runaway chocobo seeing what appears to be a wild chocobo.
You then return to Brutus in Upper Jeuno and he tells you to go to San'doria. Go to the chocobo stables there and you will have a meeting with the chocobo group and it doesn't matter what you answer the first 3 times because they won't like any of those ideas. It'll give you the option to "bring them together" and they'll go for that.
Go back to Jeuno and talk to Brutus and you'll get a CS of all the chocobo people bringing birds from all over Vana'diel. Things will seem ok but theres more. The quest didn't stop there and I'm still waiting on Brutus to speak up. Maybe you have to wait a Vana'diel day/week? He won't answer me yet. ++
Edit: Ok, I logged off to post here and when I came back Brutus was ready to talk. I'm guessing its one game day.
When I first talked to Brutus while trying to get my Chocobo license, it gave me the Chocobo on the Loose quest. I then started (and finished) the Chocobo Wounds quest. I had to talk to Brutus twice. After doing this, I got my license, which I then used to track down the tracks needed to finish the Chocobo on the Loose quest.
Moral of the story: if you start the Chocobo on the Loose quest before you start the Chocobo Wounds quest, you can still finish Chocobo Wounds first.
Just did both quests tonight. Started Chocobo on the Loose first, followed by starting Chocobo Wounds, and resulted in finishing Chocobo Wounds first and then Chocobo on the Loose. Order started doesn't affect ability to finish.
